Put model, MCP, and permission defaults in the repo. Use the headless entrypoint and fail the job on a non-zero exit.

Gotcha: User config silently winning (in ci)

Know the merge order before you debug it-works-on-my-machine. The TUI will hang with no TTY; never pipe yes into permission prompts.
